To give some context, I have a design library with colors and elements.
I work in other files for different designs. When I updated my library color to a new main color, I got the warning that my modules and colors had been changed. After I updated all of them, they all say that the new color has been selected, but I can see it’s the old color. When I choose another color in the library and back to the same color – it updates! But I have to now manually go into all of them and select my color, swap it to another one and then back again.
How come it doesn’t actually update it as it said it did?

Same issue happens to me as well!
I believe the instances are not being reset to the Main component’s newer colors because the old colors are considered “local overrides” to be preserved.
Here is an article that details what properties of a component will be affected by this feature and how to reset them partially or entirely to the Main Components newer properties.

Similar issue here but within my main library file, note I am working on a branch but also happens on main file.
- Updated the style
light/brand/default
- Some things that had that style had the old color still BUT showed the right color in the style picker

To make sure Figma applies changes to all instances of a component, you will need to make sure to edit the original main component in the original file where it lives, not an instance in any file.
Please also note the following:
Unpublished components: If you’re on the Starter plan, or haven’t published the components to a library, you can edit your main components like you would any other layers. Figma will automatically apply any changes you make to the main component to any local instances in your file.
Published components:
Figma will immediately apply any changes you make to any instances in that file. But if you want those changes to apply to instances in other files, you will need to publish those changes to the Library.
