When you make component outside of the frame(s) - it doesn’t appear in PDF. But if you add variants to it - it will show as separate frame with component.

There is no way for us to know if this is a bug or not, but this definitely seems like an unwanted behavior, so you may want to chat to Figma support team via the support request form about this.
