I have an issue with trying to keep a mask shape inside its frame at all times.

When I go to “PRESENT” mode, i shouldn’t be able to scroll above the navbar, but it does.
How can I fix this?

Your “COPY & PASTE ME” layer has vertical scrolling on it and the mask group is sticking out of that layer. You can fix it by removing vertical scrolling on the “COPY & PASTE ME” layer and turn on vertical scrolling on the “MASTER” layer.
