Check design is a great new featured, we’ve all missed applying a style, variable or whatever to our designs, but I’ve noticed even if I only check for the variables and styles created in the current file it will suggest variables that are not in the file form other libraries, anyone running into this issue?

Why is a variable not in the file being suggested in "Check design"

Here's a quick test to try:

Select a specific set of libraries in the Check designs Settings menu.

Use variable scoping in your design system (e.g., hiding primitives or scoping variables to specific asset types like text colors).
You can also check out our help center guide on Check designs for details on how library scoping works.
If it still feels off, could you share a full-screen screenshot showing the Check designs panel on the right (with your Settings/Libraries selector visible)? That will help confirm whether mismatch detection is doing its job or if there's something else worth a closer look!

Yeah ,I’ve chosen a specific library I’ve double checked that the variables it’s suggesting aren’t part of said library but they still appear and it kind of defeats the purpose of the feature
As you can see from my screenshots, I’ve checked created in this file, it’s suggesting surface-primary-on-dark variable, but when I got to my variables it is not a part of the variables in this file

You've done the right thing by scoping to "Created in this file," so a suggestion for surface-primary-on-dark that isn't in your file's variables shouldn't be showing up under that setting. I created a support ticket for this. The ID 2030882 is and the subject line is Check designs suggests variable not in file when scoped to "Created in this file".
