The pixel spacing appeared to be 0.5, even though I turned on pixel alignment, this still happened. I used the Source Black font

The issue is that the top level frame is positioned at 0.5 coordinate. Fix this and then you’ll be able to fix the elements inside. They are aligned to absolute pixel grid, not relative to the frame.
