Ghost collections in library blocking variables to show in other files

The greyed out collections matches my real collection name, but not the number
 

I have a “ghost” set of variable collections in my library file (greyed out, but i can see the variables).
I cannot see any of my true “theming” colors in files that’s using this library. I think the ghost variable count is overriding the real collections.

Interesting issue! Invisible collections getting in the way of variables would definitely slow things down. Curious if anyone has a trick to clean them up without recreating the file.

Attaching a new finding: When creating a new collection, a ghost collection will be added.
And the variable count will only include newly added variables. Duplicating an old variable won’t affect the “ghost count”

Seems like the grey numbers are reflecting published variables. 
For anyone that has the same experience, I was able to Unhide them in my original variables to affect the number and fix the issue of collections not showing.
How they are initially set to hidden is still a mystery in my file.
