How can I align the corners in the lines that form a cube (or any other shape where two lines intersect?

The most common method is to change your Small nudge to a decimal value to allow small moves and therefore a good fit for your objects.
Are these corners connected by a single point? If so you might also try changing the “join” options for the stroke. Bevel or round might smooth this out for you.
